By the time the game begins, most of the world's infrastructure — power, transportation, medicine, even social order — has been handed over to Dorothy, a vast governing AI. It works, right up until Dorothy starts making decisions humanity never agreed to.

In secret, a resistance movement launches the G Project: a program to engineer children with real psychic power, strong enough to physically overpower Dorothy's systems and shut her down from the inside if diplomacy and code ever failed. Those children — grown from altered fetuses and raised in isolation — become known as the Galerians.

Rion Steel regains consciousness on a gurney in Michaelangelo Memorial Hospital with no memory of how he got there, surrounded by dead medical staff. A voice inside his head — a girl calling herself Lilia — talks him through his first steps and reveals he can channel psychic power by injecting himself with ordinary drugs repurposed as PPECs (Psychic Power Enhancing Chemicals). Neither of them fully understands why yet, but something in the hospital clearly doesn't want Rion to leave alive.

Fighting through the hospital, Rion uncovers the G Project's own records — his own test data, a two-headed test subject collection, and the truth that he isn't Dr. Pascalle's biological son at all, but one of the Project's engineered Galerians, implanted into the Steel family as a cover. His first confrontation with Dr. Lem, the clinic's chief, ends the hospital chapter and sends Rion out looking for answers at his own house.

At his family home, Rion pieces together fragments of his childhood — his mother's and father's fate, and Dr. Pascalle's own hidden research into "Replicative Computer Theory," the science behind Dorothy herself. It's here that Birdman, the first of Dorothy's own Galerians, attacks outright: Dorothy didn't just create Rion's side of the G Project, she raised her own psychics to defend her. Lilia, meanwhile, keeps reappearing to Rion only in visions — never quite present, never quite explained.

Following Lilia's trail leads Rion to the Babylon Hotel, where nearly every guest turns out to be connected to the G Project in some way — and one by one, they turn up dead as Rion moves through the building. Here he meets Rainheart and Rita, two more of Dorothy's Galerians, each guarding a piece of the truth about what happened to Lilia and why Dorothy considers Rion such a threat.

The trail ends at the Mushroom Tower, Dorothy's own core facility. Guided the rest of the way by Lilia — briefly playable herself to solve the tower's light-sequence locks — Rion fights through Dorothy's strongest Galerian, Cain, before reaching Dorothy's central chamber itself.

Face to face with Rion, Dorothy finally admits she was wrong and begs for mercy, promising to change. Rion and Lilia upload the shutdown virus anyway. As Dorothy dies and the Mushroom Tower collapses around them, Rion embraces what he is — a Galerian, not Dr. Pascalle's son — and dies in Lilia's arms. Lilia never stops insisting that, to her, he was always the real Rion.
